Actually, they make money on the deal.  Software donations are basically a tax shelter--you claim the value of the donation as list price, but they don't of course cost you anything resembling list price to reproduce.  So you spend a small amount, but get a tax break on a much larger amount.
That's true whether the donor is Microsoft, IBM, or the Bill and Melinda Gates Foundation.
